Erik ten Hag gave a Red Devils debut Moroccan full-back Noussair Mazraoui, while fellow new signings Joshua Zirkzee and Matthijs de Ligt were named on the bench.
The game got off to a lively start but it was Fulham who went closest to opening the scoring inside 13 minutes when Kenny Tete embarked on a fine run before forcing Andre Onana into a fine save with a strike from distance. United should have broken the deadlock ten minutes later when Casemiro pounced Bernd Leno's poor clearance and played in Bruno Fernandes, but the Fulham goalkeeper redeemed himself by denying the Red Devils skipper.
Ten Hag's charges dominated the final ten minutes of the opening and could have found themselves ahead, as Fernandes squandered another big opening while Casemiro went close with a header from the corner.
With United struggling to break down the Fulham defence in the second period, Ten Hag opted for a double change on the hour mark as new signing Zirkzee and Alejandro Garnacho were introduced for the final 30 minutes.
It was a more even affair as the second half went on, with Fulham looking particularly lively on the counter attack but United and Harry Maguire popped up with some vital interceptions to keep the score level.
The deadlock was broken with two minutes remaining as Garnacho's low cross found Zirkzee, who stuck out a left boot and guided the cross into the far corner for his debut goal and three points.
