The Magpies got off to a flying start as they nearly took the lead inside 90 seconds when Jacob Murphy cut inside and saw his low strike crash against the upright.
Newcastle thought they had won a penalty on ten minutes but a review on the pitch-side monitor, the referee overturned his decision as the ball hit Jakub Kiwior's knee.
Four minutes later, the Gunners broke the deadlock with their first real opening as Martin Odegaard was given time and space to find the bottom corner with a neat strike from distance. After Bukayo Saka was denied by Nick Pope in a one-on-one situation, Joe Wilock should have equalised for Newcastle on 27 minutes when he was slipped through on goal, however he failed to slot past Aaron Ramsdale.
Newcastle were lucky not to concede a second goal in the latter stages of the first half, as the errors goalkeeper Pope and Joelinton went unpunished by Saka, Odegaard and Gabriel Martinelli.
The hosts started the second half in similar fashion to the first as they were denied by the woodwork two minutes in when Alexander Isak saw his header come off the upright while Martinelli hit the crossbar a few minutes later at the other end.
Both sides made a change after the hour mark as Arsenal threw on Kieran Tierney for Oleksandr Zinchenko, while Murphy made way for Miguel Almiron for the home side.
The second goal for Arsenal would arrive in the 71st minute when Martinelli got the byline and fired in a low cross that deflected in by Newcastle's Fabian Schar for the own goal.
Newcastle continued to push for a way back into the encounter, although Schar went the closest with a volley from distance that sailed over the crossbar as the Gunners held on for the clean sheet and three points.
